Es el año 2034, han pasado dos años desde que Motoko Kusanagi dejó la Sección 9. Ahora, Togusa, como nuevo líder del equipo, ha considerado necesario el incremento de personal. Esta ampliada nueva Sección 9 se enfrentará a una serie de complicados incidentes, detrás de los cuales se encuentra un ultra-hacker conocido con el nombre de El Marionetista.
